Maybe use a washer or two in the rear to set everything up more directly? What frame/cranks are you running?

Either way, the alignment should be fine, it's just a matter of setting the spacers right.
Where did you put your spacers? Between the BB & sprocket or between the sprocket & crank arm?
A top down picture would be helpful.
